Flavien Kongoza scored the only goal of the game in the 33rd minute as Maxwell Konadu’s Cities side failed to reply.
The defeat sees Legon Cities in the relegation zone with 23 points in 21 matches at the 16th place.
Cities have now lost three of their last five league matches.
